Walk-up only corner stand in Shibuya. Nothing crazy, but good an convenient if you're in the area.
I didn't get to go, but my buddy that works at KOFFEE MAMEYA highly recommended it

Shimokitazawa (hipstery area to walk around and shop for random goodies). Explore the vintage shops in the area. Bear Pond is a classic
Chic high-rise lodging with upscale dining & live jazz, plus a fitness center & an indoor pool. Great for a first time trip to Tokyo. Get the add on breakfast buffet in the morning so you can hit the ground running. Also an amazing view from the bar on the top floor.
The coffee shop where James Freeman, founder of Blue Bottle, conceived of his now famous chain. Fancy pour overs in intricately painted porcelain mugs. Get some cake, too.
Nice little coffee spot. Go on the roof deck if the weather is nice.
Weekdays only for the inside market (10am–5pm). The outside market is less restrictive. Get there early and walk around — lots of food on sticks and many sushi options.

Another great coffee spot that knows its stuff. Locations in Osaka as well.
Donuts and coffee.
Awesome donuts. Usually a line so get a bunch to make it worth your while.
Brûlée style sweet potato. Great.
1 Michelin Star soba. A line forms before they open for lunch. Great neighborhood to stroll through (Kagurazaka). English menu. Get sake with your soba.
Super heady pour over spot. This is a must for coffee nerds. I was told the Kakeru location does food pairings too but I have not been myself.
Kakeru
High-end omakase sushi. Quite pricey but an incredible experience. Book via Pocket Concierge or Voyagin. We paid ¥95,000/person for around 20 courses of sushi and three chef's choice sake pours over 2.5 hours. Worth every yen.
Not near anything super interesting, but a great roaster.

Abura Soba (brothless ramen). You can get it normal, or spicy. Go spicy and sweat it out at the counter with some locals.
Part of the Disney resort, this large park has 7 themed ports of call with rides, shows & dining. Beautiful park. Learn how to game the mobile app for getting through the lines quickly. Try all of the flavors of popcorn around the park
Tough to find, but a nice fish burger.
